Just about everyone I know flies into San Diego, then uses rideshare service like Lyft or Uber, takes the MTA #992 bus from the airport to Downtown and then rides the Blue Line trolley to San Ysidro (where the border is), or takes a taxi to get to the border. To be clear, you can fly from the States to a Mexican city like Guadalajara or Monterrey, then connect in those cities to TJ, but I have heard the layovers can be quite long.
Another option would be flying to Phoenix and taking American Airlines to TJ (I think American is the only US-based airline with direct service to TJ from the States, and I think it operates just 2-3 times a day).
I usually fly in, but that's because I intentionally seek out flights with a 1+ day layover in CDMX since I enjoy spending time there. Taxis and Ubers from the TJ airport are safe, cheap, and quick. However, the traditional route (walking across in San Diego) is definitely going to be cheaper, and even with heavy traffic, usually much faster.
